This is one of the things that I think as fans we need to let go. Balance to the force nonsense. If you go by a sheer numerical standpoint, the Jedi outnumbered the Sith for millennia so it can't be that. My opinion is it wasn't supposed to be meant literally. One of Lucas' bad plot devicesI think Anakin wiping out the Jedi was also part of the prophecy. The balance was lopsided before 66 with the light side being in control.

In Darth Plaguies, he makes a mention of someone with a high midichlorian count but not high enough to be force sensitive. I have to go back and look at that section again.
