Making stronger/evil characters dark skinned has more to do with Japan's relationship with the Ainu people.

The Ainu are darker skinned (tho not of African origin), hairier and were seen as "wild" by Japanese peoples. "Wild" japanese characters tend to adopt more stereotypically Ainu features.
