The best way to go for Magneto IMO is to have Hydra set up death camps post-WWII, and have Magneto lose his family at some point in the 70s or 80s. He could meet Professor X in the 90s. They should be boys for life in the beginning until their their ideological differences start to slowly push them apart more and more over time, turning them into the characters we're familiar with today.
Either way, I don't think they should use Magneto right away in the first movie. Magneto's a great character, but he's played out in the movies. I would pit the X-men against Sentinels or maybe Mystique's version of the Brotherhood of Mutants for the first movie.
Use Kitty Pryde as the fish-out-of-water viewpoint character as we get introduced to the world of the X-men. The established team would consist mostly from the Giant Sized X-men #1 lineup: Professor X, Cyclops, Storm, Wolverine, Nightcrawler, Colossus, Jean Grey* and Rogue (as a replacement for the now-retired Banshee).
Put Magneto in the Hannibal Lecter role, where Professor X meets him in prison for information once or twice before Magneto escapes at the end of the movie, setting him up to be the main villain in the sequel.
Establish that Beast, Cyclops, Jean, Iceman, and Angel were the original founding members in the backstory who have since moved on to other things, except for Scott and Jean.
Beast has since joined the Avengers (just like he did for years in the bronze age) and is no longer actively serving as an X-man. Angel runs a multi-billion dollar business and helps the X-men out financially, but no longer actively participates in combat. Iceman is off doing his own thing and randomly shows up in other movies.
* EDIT: If Fox's Dark Phoenix actually gets made before the deal goes through, they might be better off writing Jean Grey as having died before the events of the first movie as well. I want to see a proper Dark Phoenix Saga on the big screen more than anyone, but if/when Fox botches it, general audiences are going to be sick to death of the Phoenix.
@OrangeSodaStyle i like the idea of saving magneto for the 2nd movie. the first movie could have them square off against the government like you said... sentinels... all that shyt. once the general premise of the franchise has been established and their first great adventure has been chronicled, THEN you can bring in a real supervillain for them to face.
however if they were to go that route, i don't think they should even hint at magneto in the first movie. i like your hannibal lecter idea but i would rather be introduced to the character in all his glory. when he first reveals himself you can have it that none of the x-men know who he is except for xavier and then he can supply the backstory.
i would also save wolverine for the 2nd movie as well. the x-men franchise needs to establish again that is greater than just wolverine. get the public familiar with this iteration of the franchise first, firmly establish that this is a completely new x-men universe that has nothing to do with hugh jackman... and then when the streets are thirsty for the sequel you introduce wolverine. subplot would involve him constantly undercutting cyclops and cyclops learning how to adjust to this brash newcomer.
In the comics to explain events that was like on a global danger scale in the world and the Xmen/mutants didn’t join the battle....
Per the “No More Mutant” storyline when Cap & Avengers came to the X-men for help. The X-men declined stating there are only small population of mutants and they ain’t gonna risk endangering them for Caps war.

I’d agree with saving Logan for the next one, but only if the plan to do an O5 movie. He’s done to death, but he’s way too iconic to leave out entirely IMO.
What I would do is limit his screen time low key. He’d still be there, but the movie wouldn’t be about him and you wouldn’t really see him doing stuff until later in the movie when things get serious. For example, they could have the Danger Room be the first big action sequence of the movie. Wolverine gets an attitude beforehand and storms off (Wolverine spends most of the movie in normal clothes, not even bothering to wear his costume like the others) while Cyclops, Rogue, Storm, and ALL of the other characters except Logan get a big, awesome fight sequence. Later on (almost halfway through the movie) they realize that Wolverine has been gone for a long time and they send Nightcrawler to go look for him. Logan and Nightcrawler get into a fight with a bunch of human bigots halfway through the film (this should be the first time you even see Wolverine with his claws out). Meanwhile, the rest of the characters get attacked by sentinels in a big fight where Xavier gets abducted. Logan and Kurt don’t show up until it’s already over. At the end of the 2nd act, Wolverine picks a fight with Cyclops, gets sonned, and humbles out. Once Cyclops helps everyone get their team spirit back, they all suit up and fly off for the final battle. (This should be the first time you see Logan in costume, wearing the yellow suit.) In the final fight, you’ll see him in action fighting alongside everyone else.
Let’s let DP2 drop first and make sure it’s official before we start saying that.
Don’t let it walk the path of Kick Ass 2, 300 sequel, and Sin City 2.

FF bought the Avengers tower after Homecoming.
Their space program took place during the Infinity War events and the radiation created them from explosions in space on Titan.
I'm a firm believer in the X-Men being a 90's thing. Too hard to explain where they been.
Like I mentioned earlier update Magneto as a Hydra victim from the late 70's or 80's, somehow tie in the Quantum Realm "evolution" theory (particles of it leaking or time loop with Avengers 4 time travel) .
If you do Wolverine make it like Black Panther where he shows up as an adversary. Like Hulk VS animated and he shows up after Banner goes AWOL after Avengers 4.
The Avengers ( or a small group) go after Banner and run into him. Maybe Fury decides to cut a deal with a program to take him down ( you know he's gonna go HAM in Avengers 4) as he's too dangerous and Wolverine is part of it.
Although I can do without Logan for a long time. But it's gonna happen so make it dope.
