I'm not sure, but I think you have to do all the objectives. I noticed my percentage went up when I did a few objectives. You might wanna google that though.
So essentially you're talking two to three runs through a mission?(speed run for S rank and a full run for objectives?)

So I'm diggin' through the files....and there are ALOT of female character designs I haven't seen yet in the game...too many to show...I'll try to take some pics of the best ones I come across
And yes I can use them in-game
Edit 2: I had to take a break. The list is from 0-687. Thats over 600 face variations. Just a couple I found plus the JPN Only Release GZ Prisoner

I'm currently at 91%.
I think the only things I have to do is build the Nuke, get all the animals and blueprints... which is a Youtube click away. Just haven't felt like going through it. I've already got all S Ranks and all the Mission Task done tho.

S Ranking all missions gets you Raiden's Suit
Mission Tasks will get you specialists that you might have missed the first go around.
I'm not sure what getting all the animals gets you, and I'm sure the blueprints will make some weapons for development become available
