I have a strange feeling that the Mysterious Uchiha (not Shin) is Shisui since he was presumed dead, but no one ever found the body, I believe that Shisui somehow lived through his experiences somehow, but started losing his head therefore making him seek out certain individual/s to replace his eyes (most likely Orochimaru) and he wants the eye he gave Itachi back and since Itachi is deceased, he has to find a relative to Itachi-in this case Sasuke to seek out his eye because Sasuke did take Itachi's eye (I think).
Due to the fact that Sasuke is extremely powerful it'd be hard to try to get those eyes back so Shisui (Mysterious Uchiha Boss) believes that kidnapping Sarada would allow Orochimaru to use her genes to create the powerful Genjutsu User Shisui's eyes back.
The eye that Danzo stole from Shisui was his right one and it was most likely by force. Not hard to imagine it caused severe damage to his right eye socket and we also know he smashed the actual eye itself before he died. Almost silmiar situation to Obito Uchiha (Tobi, Fake Madara). Everybody thoughts Obito was dead but he wasn't....could be the same thing to Shisui. Who cares about Itachi?....gotta be Shisui

My theory could be wrong but Sasuke was the only last surving Uchiha when he isn't cause the Konoha didn't know that Obito was alive cause they didn't find his body but Madara did. It could be the same situation to Shisui's cause nobody can find Shisui's body.
Shisui might not be against Konha but he miught sets out to avenge his best friend Itachi.

Itachi gave the eye Shisui gave him to Naruto in that crow to genjutsu Sasuke. When that crow helped Itachi break Edo tensei itachi Ameterasu'd the crow. Still could be Shisui getting vengeance for Sasuke killing Itachi though.
