Not really, its implied Miles got the city taken care of at the end.

Miles will have to go to queens to pick up Peter like the Blades of Chaos in the next game.

True, but based on the ending we know that Peter is coming back into the fold. If Miles is going to be the main Spiderman going forward, then you're going to have to completely write Peter out in some way, shape or form.

He will probably come back halfway through part 3, Norman and Ock know him and Miles identities so he can’t really stay gone.

I think it will be Miles, Cindy and whoever else pops up in the 3rd game until Peter comes back

It's still an issue even with future games going forward as you're going to have to keep making excuses as to why Peter can't come out to help unless you kill him off, nuke his powers or disable him altogether. Peter going to live the peaceful retired life isn't going to be an option as you're going to have people asking why he didn't step in to help out just like some did with the case of the Avengers.

Not feeling this smh at least do this after the 3rd game. Especially since the GG and Dr.Ock both are going to be major players in the story. There conflict is more personal with Peter.
