A good chunk of Spidey's villaind are superhuman, and Bats has issues with Bane.

Batman would have to pull off some crazy Arkham City feats to beat alot of them.

Spidey cleans up Gotham in a week, with moderate difficulty from Deathstroke at most.

If we're going by comic-book logic

Remember Batman has contingency plans and ways to take down the Justice Leauge in the event any of them go rogue and those guys are leagues more powerful than a majority of Spiderman's villains

I think Bats would surveil these vilians and then take them out.
