Well you also have the issue of the formerly Hydra-compromised US government wanting a registration system that can keep tabs on everyone. They've been infiltrated once by a secret Nazi organization, why would Cap be quick to trust them so soon? There's no way the gov is completely clean of Hydra moles so soon after the collapse of SHIELD.
