In a 2019 story, Jefferson tells Miles he has his mother's surname because Jefferson's physically abusive father was "not a good person" and not having his grandfather's name gave Miles a "clean start."

Miles carries his mother’s last name - her name is Rio Morales.
As for not picking his father’s last name, a possible explanation is given in the Miles Morales novel by Jason Reynolds:
If Miles’ guess is correct, it would mean that his parents gave him the last name Morales to stay away from the criminal past of the Davis name.
I’d thought maybe Davis was his middle name (or that he had two last names), but in the new issue Miles Morales: Spider-Man #1, his full name was revealed to be Miles Gonzalo Morales.
I still think he should have the Davis name though. He could make the "Davis" name into a good thing.
But whatever. I guess the creators of Miles went for the alliteration (and highlight his PR heritage)
