back in season 1, we find out robert baratheon sat on the throne after he took out rhaegar and the mad king. the whole war was started under the belief that rhaegar targaryen kidnapped and raped lyanna stark.

we find out now that rhaegar didnt do any of that, he and lyanna stark actually fell in love and got married together. They had a baby together, Aegon Targaryen, but ned stark raised him as his "b*stard son" and named him Jon Snow to protect him from robert baratheon who was intent on killing every targaryen alive. Since the marriage was made official, Aegon aka Jon, is actually the rightful heir to the iron throne. He is rhaegars only surviving son (the mountain killed his other two kids) so he comes first before rhaegars little sister Daenarys
