He very clearly explains he's just an AI that serves as a sort of central processing unit collectively for the Reapers, who are the physical representation of the species who invented them and this AI. This species programmed the AI to solve the chaos problem with synthetics and organics. He in turn used the very first Reaper against them to begin the cycle absorbing their life. Just because the AI manifested itself visually as that little boy doesn't mean much except that it chose that particular image for Shepard. What's your beef with the Star Child?
Also the Reapers destroying the most advanced organics as soon as they are developed enough to create synthetics that can in turn destroy them and all other organics, but leaving the organics who are not this developed to live, in a binary world of a programmed AI, is a perfect solution to maintain a balanced harmony over billions of years. If you look at it as more pure math it prevents mass extinction of all organic life at the hands of synthetics. On a small scale it seems to not make sense, why kill organics to save them. But its kind of like amputating an infected arm or leg to keep the body alive, you know.
