The anime should have followed the same formula as the manga. In the mangas, Red started out, caught a grip of pokemon, conquered the league, and his story had a legit beginning, middle, and end. After that they focused on a new character for the next arc, and each storyline followed a different protagonist in each region (Kanto, Johto, Sinnoh, Hoenn, etc.)
Dishonorable mention:
Dude is a dope character, but he's totally wasted because the whole series got turned into a giant Uchiha-fest. Lee should have been the main character of his own series, and I don't mean that chibi-type gag manga--I'm talking a full-on series with whole arcs, new villains, and new adventures.

Yeah, Gohan was disappointing as an adult, but him beating Cell is far more legendary than anything Ash ever did. DBZ should have ended with the Cell Games anyway IMO.
Dude was a lame, but in his case I think it was intentional. Evangelion is basically the Watchmen of mecha anime, it was purposely set up to be the opposite of everything you're used to seeing from those type of shows.
