Long story short it was cut from Covenant, but he went haywire, used her own isolation against her and she re-attached his head.

They became a couple of sorts and David fell in love with her but she was dying from being infected with the protomorph ahe was infected with and put her in stasis until they arrived at one of the Engineer colonies.

David then determined humanity and the Engineers were too sick to survive and kills them with the pathogen, shocked by this Shaw begs him to stop and he snaps her neck.

He butchers her body in a grotesque manner to create his version of the Xenomorph...

In the actual movie they show about 30 seconds of it..

It's also alluded David may have killed her via experimentation by trying to turn Shaw into a human/hybrid xenomorph queen using her womb, eggs, and reproductive organs...
