The biggest hole that you speak of is ground to air defense at the tactical level.
The most viable solution right now is mobility. The national guard and certain brigades are already parts of war plans for these scenarios, but how rapidly we move based on age/validity of Intel are mitigating.

Serious though, why nukes?
1.Nukes don't work like conventional weapons. They're detonated by use controls, not by contact, which makes them pretty pointless for this application.
2. The US military isn't detonating a nuke over US soil
3. It's overkill given the application. Its like using a car to kill a spider
