I don't really care about the Fantastic Four but I'll play along.

It starts out before Iron Man 1. Maybe about 2-5 years before it. Reed builds a space ship that could replace the space shuttle. He's trying to jump on the space tourism thing and compete with some Richard Branson type dude. Basically uses the 60's space race plot but in a modern way.

Reed recruits his friend from the air force Ben Grimm to pilot the shuttle. Sue is scared for Reed and Ben's safety but Reed assures her it's safe but she is still scared and Reed promises her that it's safe and invites her along to assure her. Johnny wants to come along too. They launch into space and get lost in space thanks to some cosmic explosion or whatever. For them it seems like only hours or days have passed but actually years have passed. They crash land on earth and basically how they discovered their powers in the Lee/Kirby issues plays out. This explains their absence throughout phases 1-3.

No villain in the movie just them discovering their powers and adjusting to the world they've been away from for years. Could also be a way to bring back Coulson and he play a role like he did in the first two Iron Man movies. Depending on what happens after Avengers 4 basically will determine where they go from there. If a lot of Avengers die then the team realizes that the world needs a team of superheroes and they officially form the Fantastic Four. After the end credits we see Doom in Latervia watching the team's exploits and plots or whatever setting up Fantastic Four 2 with Doom as the main villain. Throughout the film Latervia is mentioned and even Reed mentions Doom's name in passing or whatever.

Now that the deal is sealed, I'm thinking they could explain that the OG X-men (Cyclops, Jean, Beast, Angel, Iceman) were still teenagers (15-16 years old) when the New York battle was popping off in the first Avengers (2012).
Given that we aren't likely to actually see them in a movie until 2019 or so, that's plenty of time for them to be aged up and introduced to the international recruits (Nightcrawler, Wolverine, Storm, Colossus. I would throw in Rogue as well). By that point, they'd be in their early 20s. Use Kitty as the point-of-view character to introduce us to the team in their first movie, and give the mutants a solid trilogy of their own before crossing over with the Avengers.

Maybe have them take on the Sentinels/Master Mold in the first movie, Magneto and the Brotherhood in the second, and a different villain in the third--possibly Apocalypse Mr. Sinister, or even both (with Sinister as Apoc's treacherous second in command). I'm sure they'll know what they're doing.

As for the lineup...
I would either feature the Claremont/Byrne team... (Cyclops, Jean Grey, Storm, Wolverine, Colossus, Nightcrawler, Kitty Pryde. I would also add Rogue instead of Banshee even though she joined a bit later in the comics. This choice of characters would be more accurate to the source--more specifically to the Chris Claremont glory days of the 70s and 80s.

...or I would tweak the animated series team with a couple of additions... (Cyclops, Jean Grey, Storm, Wolverine, Rogue, Gambit, Nightcrawler, Kitty Pryde. Make Beast one of the Avengers but establish that he used to be an X-man in his teen years. The movies don't really need Jubilee IMO. This choice would probably be the easiest way to sell the movie to the 90s kids like me who grew up watching the cartoon.

Some Folks Brought up that if he was in the concentration camp he would be too old but they could use that ''Rebirthing chamber'' idea from X men Evolution the device that gives mutants longer lives and de ages them a bit.

Using the 60s they could have Reed work with Tony Stark's father ... the 'team" got wiped away in negative space.. been there ever since and didn't age... they don't even know they got powers.. (that could be how it starts during the credit montage) then it says PRESENT DAY and we have the end of A4 and Thaos using the reality or something and it gets destroyed .. and the FF w/ Victor come back out the negative space and there we are....

and maybe use the battle of NY cosmic stuff to cause genes to mutant and start the mutant population

hugh jackman pretty much owned that role. i cant picture anyone else as wolverine at all, not one actor.
