Daboll & Schoen showed their hand when the first thing they did as a regime was decline the Jones 5th year option. You don't go from that firm a stance to bending over with a longterm deal in 9 months.
That lightning in a bottle 9 wins put the battery in Mara's back to extend his white knight and derail whatever they could've actually built. The coach & GM have other issues to answer for but the Jones contract isn't gonna be held against them, especially with these injuries closing that chapter by default.
