Man this was difficult.
I'm gonna give you 10 standalone episodes. I won't get into the "mythology" eps because you'd need to know too much back story. These eps you can watch with no prior knowledge, like mini-horror movies.
In no order:
1. "Home" (it was banned by Fox after 1 showing)
2. "Soft Light" (cool premise and started the TV writing career of Vince Gilligan the gaaaaaaaaaaaaawd)
3. "Darkness Falls"
4. "Blood"
5. "Pusher"
6. "Musings of a Cigarette Smoking Man" (actually I lied, this is one mythology ep but it's one of the GOAT villain origin stories)
7. "Wetwired"
8. "The Pinebluff Variant"
9. "Field Trip"
10. "Drive" (I was gonna leave this one off but this is the ep Bryan Cranston was in, that made Gilligan give him the "Breaking Bad" job years later)
And that's just from the first 6 seasons. Too much crack.

One of my favs that hasnt been mentioned is 'Arcadia'. Mulder and Scully gone undercover as a couple in a gated community to investigate disappearances. Mulder starts doing silly little things to mess up the order in the community. One thing is him having a basketball hoop out front after the block club wouldn't allow it, painting his mailbox only for someone to mysteriously put things back in order. and all types of shyt is just going on...http://x-files.wikia.com/wiki/Arcadia

The show flips between individual episodes of them investigating The X-Files for the FBI and then there is the "mythology" episodes I mentioned that deal with the bigger plot with aliens taking over the world, etc.
They will get back to the shyt you seen at the start of season 3, there is just usually a few cases between to change up the pace.
EDIT:
I think it's episode 9 that continues the main plot for that season.

The episode is Darkness Falls. They investigate some loggers gone missing in the woods and find them in huge coc00ns strung up in the trees dead. Apparently the loggers cut into some ancient trees with some prehistoric bugs that were sleep for millions of years but we're unknowingly awakened. They only attack at night and lie dormant throughout the day. I remember the last scene you talking about where Scully and Mulder run to the car and lock it up to run away from the bugs but they end up getting into the AC vent and putting both of them into coc00ns themselves. Never watched X-Files when it was on FOX for some reason. Based on what I'm hearing ITT, I'm going to start watching this on Netflix.
just seen this episode for the first time in forever yesterday. Mulder being so enthusiastic about the 'Cops' cameras and wanting to be on tv is my favorite thing about this one
