Sooo is there ever any explanation to why Ballas run Grove Street?

It was an easter egg, a nod to long time players of the games from the developers, nothing more.

GTA 4 and 5 are not set in the same universe as GTA 3, Vice City, and San Andreas, character wise that is, the 3D universe and HD universe are parallel worlds to each other. The only thing that crosses over are brands and background characters.

I was in the strip club as Franklin and just as I was picking a stripper to bus' it open for me a nikka on a cellphone was talking to someone called "CJ"

Unless their writer(s) are idiots and mistakenly did this, I think CJ is alive somewhere.
