As for squats: Perhaps try squatting in sleeves? Sleeves don't make your knees 'stronger', but they do warm up the muscles and connective tissues which makes a lot of the mobility/depth issues shrink.
Don't get the SBDs that will give you too much bounce out of the hole; use a thinner, shorter sleeve (I like Rehband 7mms myself).
