I've been re-reading chunks of the manga from Alabasta onward, and it's crazy how many hints these early arcs will drop when it comes to future story arcs and plot points.
*SPOILERS AHEAD*

*SPOILERS AHEAD*
East Blue
* Jinbei is first mentioned back in Chaper 69.
* Silvers Rayleigh (Roger's right hand and the man who would train Luffy during the 2 year timeskip) is first introduced in a flashback about Shanks and Buggy during their early years...
* Laboon is introduced right after the Strawhats enter the Grand Line.
300+ chapters later, we find out that Brook was a member of the crew that Laboon was waiting for all this time.
* Does this guy look familiar?

Alabasta
* Nico Robin was never really on Crocodile's side to begin with. She confronts the whole crew in her first appearance, including Sanji. But when the Strawhats get to Alabasta and get captured, Baroque Works doesn't know about Sanji's existence.That confirms that Nico Robin never told BW about her encounter with the Strawhats.
On top of that, she saves Luffy's life because she is interested in the Will of D. (We later find out that her only friend as a child was Jaguar D. Saul, a giant who sacrificed himself to save her.)
* Speaking of Sanji, he uses an alias called Mr. Prince to distract Crocodile and save the crew when they get captured by Crocodile. Later on in the Whole Cake Island arc, Sanji is revealed to be an ACTUAL Prince.
* Buggy the Clown shows up in this arc, who is searching for Captain John's Treasure.
Later on, we actually meet Captain John as one of the Zombies on Thriller Bark. Luffy even finds the treasure Buggy was looking for, much to Buggy's dismay in the Impel Down Arc.
* Ace first appears in this arc, who explains that he's a member of the Whitebeard Pirates and mentions that he's on the hunt for a traitor who killed one of his crewmates.
* Hatchan (From the Arlong Park arc) has a cover story, which explains how he turned a new leaf, made new friends, and became a better person by the time the Strawhats eventually meet him again in the Sabody Archipelago arc. Caime and Papug first appear on the cover to chapter 195, almost 300 chapters before they get directly involved with the main storyline.
On top of that, she saves Luffy's life because she is interested in the Will of D. (We later find out that her only friend as a child was Jaguar D. Saul, a giant who sacrificed himself to save her.)

Jaya
* We are first introduced to Blackbeard in this arc. At first he seems like a cool dude who encourages Luffy to follow his dreams... but Blackbeard shows his true colors when he tries to kill Luffy after finding out about Luffy's new bounty. He is revealed to be the same guy that Ace is after!
* One of Blackbeard's crewmates infiltrates the World Government to recommend Blackbeard as the new seventh warlord to replace Crocodile after the events of the Alabasta arc.
* Shanks sends one of his crewmates to try and convince Whitebeard to call Ace off of his search for Blackbeard before it's too late. Whitebeard doesn't listen, and that move gets both himself and Ace killed around 300 chapters later in the Marineford arc.
* When meeting with Montblanc Cricket, the Strawhats are told an old fairytale about Montblanc Noland the liar, and how he got executed. Sanji mentions that e he's from North Blue, where the story is really popular.
Flashbacks in the very next arc reveal that Noland was actually a real one all along.
* Doflamingo and BeLLamy are both introduced in the same arc. Coincidence?
Moreover, Doflamingo becomes a major villain several hundred chapters later in the Dressrosa Arc.
* This last point is more of a callback than foreshadowing, but the Tontattas in Dressrosa rock with Noland and consider him a legendary hero.
* One of Blackbeard's crewmates infiltrates the World Government to recommend Blackbeard as the new seventh warlord to replace Crocodile after the events of the Alabasta arc.

Skypiea
* Many characters in Skypiea use an ability called Mantra, which is eventually revealed to be Observation Haki, just under a different name. To be fair to the Skypieans though, they have different names for everything. Even their currency is different.
* Luffy is referred to as Enel's natural enemy. Enel considers himself a god. This may be a hint towards the true nature of the D. Family and how they are considered "god's natural enemy", aka the natural enemies of the celestial dragons (This is revealed in the Dressrosa Arc). Enel lives in a heaven-like area and one of signature moves is even an electric dragon attack, which might be another reference to the Celestial Dragons.
* During this arc, Ace has a whole cover story about his search for Blackbeard. At one point, he nearly drowns and is rescued by a girl named Moda. To repay her, Ace agrees to deliver a letter for her and has to sneak in to a Marine Base. Ace blows his cover when he gives one of the Marines that work for badmouthing Whitebeard. This panel really hits differently after Marineford...
Moreover, the Revolutionary Commanders show up to fight Pinkbeard in same village where Moda lives, over 600 chapters later during the Reverie arc.
That's the same girl, 600+ chapters later.
* Near the end of the arc, Usopp actually sees the Spirit of the Going Merry. This explains why he's so attached to the ship in the Water 7 arc after they're told that the Going Merry is done for. Even before that, characters frequently comment on the dilapidated state of the ship (as early as the Jaya arc, actually).
