Remember that Ghost has ALWAYS hated Sean being in this business. He doesn't like him around cause he know he deserves a different life. Kanan this entire time was forcing his son down a path he shouldn't have been, even when he was in jail.

Ghost def got love for sean. Even after knowing sean tearing his wife up and Sean pulling a gun on him ghost had too much love for him and knew he was just being misguided.
