Probably Court of Owl. Captured him, froze him( which you have to die) and triggered the death protocol.

I'm willing to bet they don't want to make a game franchise where both Batman AND Joker are dead in case this is successful and they make sequels.

Oh no doubt, but they easily could have made this game within the Arkhamverse. I'm just speculating on why they decided on that.

Rebooting makes sense from a money perspective, but if you trust your team and your writers there was enough there to make it work.
