Cops have the authority to stop and frisk anyone if the following conditions are met based on the cops own judgment:

If the cops have a "reasonable" suspicion that a crime is taking place
If the cops think an individual matches a general description of a criminal suspect
If a person seems nervous or suspicious when being questioned by a cop
If the cops consider a person to be uncooperative when being questioned

The New York Civil Liberties Union has a whole section of their site devoted to the stop and frisk program if you want more official and indelth info.
