I'm going to have to say Omega Weapon from FF8, had to work on Heaven/Hell constantly before I could beat him...

!

However my favourite boss battle was Nemesis in Resi 3, loved the final half hour of that game, shyt was pulsating.

DMC2, Trismagia on DMD mode. Only game/boss where I threw my controller against the wall

Quit the game for a couple years and came back to it right before DMC3 dropped. Finally beat him within and inch of death...then the rest of the game was easy as hell

I don't play too many games but probably the hardest boss I've beaten was either Saren from Mass Effect 1 (on Insanity difficulty) or the Human Proto-Reaper from Mass Effect 2.

Also, Darth Malak from Knights of the Old Republic was pretty damn hard too!
