There's exceptions to the rule, but for the most part you don't lose your spot cause of injury.

You can't win the Super Bowl with checkdowns and eating -8 yard sacks.
Alex Smith DID NOT lose his job because of injury.
Kapernick is a better QB than him. Thats why he lost his job. If Kapernick wet the bed against the Bears, which was certainly possible, Smith would have kept the job as starting QB.
and if Kaepernick pulls in an Alex Smith-like performance, Smith is starting in New Orleans. They weren't going to sit him and put in Kaep unless he got hurt.
The Fabianski of QBsI do kinda feel sorry for him. He seems like a good dude who worked hard to get to where he was despite a limited skillset (compared to elite QBs). He only lost the job because he was unfortunate to get hurt.
But that's the nature of the business.
Maybe he'll learn from the experience and be more aggressive when he inevitably gets another chance at a starting job, whether it's with the 9ers or after he gets cut before next year.

too bad harbaugh doesn't share these same thoughtsI could absolutely care less on yards per game, Smith said in May. I think that is a totally overblown stat because if youre losing games in the second half, guess what, youre like the Carolina Panthers and youre going no-huddle the entire second half. Yeah, Cam Newton threw for a lot of 300-yard games. Thats great. Youre not winning, though.

the injury gave Kaepernick the opportunity, but his play (and Alex Smith's play) is what got him the starting job. Not Alex Smith's injury.
