Punk did/is training MMA, but not to the extent to how he is portrayed in kayfabe. (his character is supposed to be excellent in marital arts and jujitsu etc)
But even then, within the confines of kayfabe, it is not "unbelievable" at all if Punk beat someone bigger than him because his character's story supports it (especially in modern times where MMA is so popular and well known). That is like saying it is "unbelievable" if Undertaker beat Ryback today cuz he is an old man. Obviously no one would think that because the character of Undertaker is portrayed to be damn near immortal and etc.
