A better Assassin's Creed - Like someone before mentioned, set it entirely in the past and do like the games by incorporating real historical characters as key players in the plot. Even the writer's of Bill and Ted's figured out how convenient that it is to pull historical figures.

I haven't played the latest game, but the first three Mass Effect games done correctly could be like 2001 meets Babylon 5 meets Guardians of the Galaxy.
