We get told explicitly why. When Corvus Glaive uses his staff to stab Vision, it disrupts his ability to function fully. The tool he uses is called “the Glaive” and it uses a combination of magic and technology. Vibranium may be powerfully strong, but there are still forces in the cosmos that can penetrate it. Glaive’s staff possesses such power. It is designed to cut through literally anything. (My guess is also that in the MCU, Uru Metal surpasses Vibranium in durability and I’d guess that the Glaive is made of such metal).

After the Glave penetrates him the first time, Vision states, “I cannot phase”, meaning he’s essentially “sick” and he cannot heal until he is out of battle and makes the necessary repairs. He spends the rest of the movie fighting that “sickness”.

Yes, I found this annoying. Yes, I was upset that we finally had a movie where we’d get to see Vision go full-power against bad guys. We were sort of promised this and we never got it. My only hope is that Shuri and Stark are able to fix Vision and give him the ability to function without the Mind Stone. In such a scenario, maybe we finally get to see Vision, Hulk and Thor do all these things we’ve expected them to do for years (Thor has Stormbreaker, Hulk comes out of hiding and Vision gets fixed from having the Mind Stone ripped from his head).

Early in the movie, Vision and Scarlet Witch (Elizabeth Olsen) are attacked by Corvus Glaive and Proxima Midnight, who arrived to claim the Mind Stone implanted in the android’s forehead. In the melee, Glaive used his staff to stab Vision, and as a result of the weapon’s cosmic powers, it prevented the Avenger from being able to fly long distances or become intangible.

The directors indicated they wanted to impede his impressive array of powers in order to make him more vulnerable as he was being hunted. Given how we’ve seen Vision destroy Ultron and his army, as well as tackle his fellow Avengers in Captain America: Civil War, he may well have been too overpowered for the Black Order, and quite possibly a match for the Mad Titan himself.
