I think this was clear and obvious if you played the Spider-Man games. In the first game he even mentions the Avengers, Daredevil and Black Panther, so no reason for Wolverine to not take place in the same universe.

Whether or not there will be actual crossover is another question. There might not even be X-Men in the Wolverine game. (Hopefully there will be)
