Going off memory, the Crystal was broken and that split apart those masters into their good and evil sides. When the Crystal was fixed, they were united again.

That's not what happened. The Crystal's rays, from the suns, split them apart at the prior Great Conjunction because one of them was really corrupted when they tried to enter the Crystal to go home. They've been exiled to the planet since the 1st Conjunction by their species. They're considered heretics on their homeworld. In anger, one of the Skeksis shattered the Crystal leaving the Shard. You can see a Skeksis, displayed in the Shard, striking the Crystal when Jen is in the swamp before he meets Kira. The latter images are from the Creation Myth comic book series.
