Microsoft has made that money back on Rare. Not to mention, some of the smartest minds work at Rare. Rare technology is found in many Microsoft games, such as Forza and Fable

I'm sure they have made the money back but Rare's releases since the acquisition have been weak. You couldn't name one stellar release under MS, when nearly every single one that was under Nintendo was gold.
