Hell, honestly the issues started in 2. The main writer (can't remember his name) bounced....the original idea for the Reapers tied into the dark energy subplot from Tali's loyalty mission. Something about, the more organic life forms = the more dark energy = if left unchecked it would wipe out all stars in the universe. So the Reapers would kill everyone in cycles to keep the dark energy in check.
I have no idea why they didn't just use that idea without that writer. They rewrote the entire Reaper premise instead. And we all know how that turned out.
