I think he was dissing Ja on "ain't no love" too. Wasn't the story going around that Ja wanted to do a tour with Jay and Jay did the Linkin Park tour instead?

Yes. Ja mentioned it in XXL. It was suppose to be Rocafella/Murder Inc/Bad Boy tour but Jay did the Sprite tour with Linkin park. Ja sent Jay a text saying how Jay should have done the tour with him and he said Jay responded back by telling Ja he knows he fukked up by going on tour with Linkin Park but he(Ja) should never question his(Jay) moves ever again

But I remember people were saying The Watcher 2 was bout Ja. In fact Big Tigger asked Ja about it on Rap City and Ja said he didn't kno if was about him but if it was he would shut Jay down.
