I haven't watched this season yet but...

1. In the books, Robb Stark meets with all his generals before he attends the wedding. He notes that his wife isn't pregnant yet, and therefore doesn't have an heir (she's not pregnant in the books). So he has all his major bannerman sign a decree for who his heir will be, if he dies without a kid. It's not shown who he picked but it's almost certainly Jon.

Stannis offers to make Jon a Stark, as in the show. I won't go into anymore details on that.

2. Sansa stays in the Vale with LF in the book. In the books Cersei sends a fake Arya to the Boltons. Basically the Boltons and Cersei know she's not really Arya, but they use her to help the Boltons secure the north, since the northern lords are completely loyal to the Starks. Theon is used to confirm her identity. In reality she's just one of Sansa's friends who came to King's Landing with her.

what happened with Dany?
Dany had one of the former slaves beheaded after he killed someone awaiting trial for murder. the people didn't like that. this was after she was warned about how her Brother, the mad king dished out his "justice"

in the books, are the religious zealots out of control?

Her brother wasn't the Mad King btw, her father was. Dany's older brother, besides the guy who got gold poured on his head, was Rhaegar. Sounds like he was mentioned in one of the episodes according to @beanz

In the books the Sons of the Harpy aren't super religious per se. They're loyalists to the noble families that Dany had crucified when she took Meereen. They start assassinating Unsullied and doing other shyt to destabilize Dany's rule.

Ohhh you mean the sparrows. Yea. In the show/books the faith of the seven is like the Catholic church. At the beginning of the books they seem more interested in vanity than religion. But what happens is that when Tywin ordered the riverlands to be burned in S1/book 1, a lot of common peasants got killed. And a lot of religious people were harmed. So that slight against the church festers and festers until the sparrows start flocking to King's Landing, demanding that the king do his duty and defend the faith.

Remember in S2 where the riot happened after someone threw some poop at Joffery? During that scene you see the High Septon (who is like the pope) get ripped apart by the people. In the books Cersei then appoints the next High Septon who is her yes man. He dies in the books and thus a new High Septon needs to be selected. I'm guessing the show will explain what happens next.

It's funny how art imitates life. The current pope right now came into office and shocked the Catholic church by kicking out a bunch of priests who were using their position to make money, buy fancy cars, etc. He surrounds himself with the poor, blesses downtodden people etc. Whereas the previous pope just let the status quo go on, raking in money.
