Wakanda's King, Princess, Wanda and half the world had just been wiped away, everything in chaos, Wakanda was littered with dead alien bodies, so either...

• SHIELD/SWORD tracked Vision and they picked him up (we saw in WandaVision they could track him)
• CAP, Bruce and/or Natasha could have obtained the body and sent him back to US for proper burial
• Natasha was the defacto head of the Avengers/SHIELD and had agents come help cleanup Wakanda and they put him in "storage" and since he was dead, the Avengers just forgot about him over the 5 years.

It would have been easy to get into Wakanda especially right after the battle

Okoye was still working with the Avengers that were left including Captain Marvel who was close with Nick Fury, and Black Widow was basically leading the Avengers which was a SHIELD initiative. It's not hard to figure out Wakanda probably handed him over to Shield because he was essentially "dead" at that point.
