I haven't seen anyone properly frame this itt, I'm not really able to wrap my head around it either, so I understand the confusion, but my two cents is that the classified stuff is basically a red herring. Sure it was classified, but the intent portion of the statute makes that semi-irrelevant from my understanding. In other words there no crime on the books for that because she never intended to harm the US's interests. The issue of her regaining a security clearance after botching protocol is a legitimate one. This is gnawing at government employees who spend so much time training how to handle things and hearing the consequences for not doing so. Deleting the subpoenaed emails and skirting that is also another example of different rules for different people.
The issue that should be getting hammered is the foundation from where I'm sitting. If Republicans were not always the boy who cried wolf and smart enough to know how to frame things they could legitimately be suppressing her turnout. The emails with the guy calling Chelsea a brat is a good starting point - a NYT reporter called that the rosetta stone for the foundation. Basically what any well-informed person suspects about our highest-ups. Dow chemical donates 16 million to consulting firm who Bill happens to be an honorary Chariman of - his cut is 3.5 million for that, throw in a few cash speeches to Dow with the implication being their investment will get them favorable regulators and decisions. Although that came from the Podesta emails and they have pushed back the narrative that they were hacked by the russians to influence the race (they were) and that is much more coherent than Republicans trying to parse this out, so that is the sticking message to most of the people. Plus the general confusion of Trump and his retarded followers that is clouding the entire discourse.
This stuff will be coming out in the coming years so if she doesn't realize her only path to reelection is by actually working for the people and not her donors then I hope she gets primaried

She took gov emails off a gov server and put them on a private server, this is illegal cut and dry
When subpoena'd by the FBI to turn emails over deleted 30000 emails this is obstruction of justice
Now how it works is the FBI recommends an indictment and the AG loyretta lynch has to go through with it but she could still do indictment without fbi recommendation
But she's super tight with clintons
So in an unprecedented move she announced before the FBI concluded their case that she would do whatever the FBI recommended
Then went to the FBI privately like "you bet not drop recommend that indictment"

You can speculate about the support for Trump you're claiming at the FBI for the reasons you have and I don't have the slightest idea if you're right or wrong or if it's affecting the investigative process, but I would speculate that independent of that, if people there have a vendetta against Hillary, it's because there's probably serious resentment towards someone who is seemingly treated differently because of who they are. If you so much as inserted a thumb drive in a secret computer, you would have an immediate phone call or visit from someone in the security office asking what the fukk you're doing and probably writing up a violation, which could eventually cause you to lose your job. If you purposefully circumvented protocol to transmit classified information on a private server through your own email, you would be seriously fukked. It's all inconceivable to me.
