My favorite crossover was Priere being a boss and playable character in Disgaea. She pretty much was used on every map after I got her.

In terms of pure crossover, Soul Calibur 2 and Soul Calibur 4 were definitely my favorite of all-time if you don't count the vs series.
I didn't play the game, but Killer Instinct looked like it had some great ones.
Not counting guests of the same company so no common Square Enix characters because they'd definitely be up there.
