In the books, Bran makes Sam promise not to tell anyone he's going beyond the wall. I guess the show runners forgot to give Sam a reason to not to tell Jon.

I think he does tell Jon about Bran and Co. i remember a scene where Jon and Sam are talking about places they could be at or something along those lines. This was a couple episodes before Jon went and tried to takeout the turncoats at Crasters Keep.

Sam does tell Jon,, that's part of Jon's motivation to go to Craster's Keep to kill the insurgents. He tells the Night's Watch he doesn't want them to tip off Mance that there's only a 100 men manning Castle Black, but he lets Sam know he's scared Bran will end up at Craster's Keep, food for the insurgents
