Jewish exile from the middle east is a peculiar modern phenomena, directly caused by post WW2 politics and the creation of the state of Israel. Islam existed for 1400 years before the 20th century, where do you think Jews have been living during this time? Read about the history of the Ottoman Empire, Al-Andalus, the Abbasids, Safavids and the various other Turkic/Arab/Persian empires and you'll realise how silly your question is. Often ME was a place where Jews found refuge from prosecution in europe and elsewhere.
Anyway, Israel has this 'law of return' thing that allows Jews anywhere in the world to emigrate to Israel, in some cases literally sending in planes to ship entire communities back to Israel. Unsurprisingly most Jews took the opportunity to go back to their promised land. Look at Israel now and most Arab countries, can't say they've made the wrong choice.
This is not to say Islam is tolerent, obviously not. But it's not THE reason why so many Jews have left the Arab countries.
