Basically, Future Trunks already killed the androids and he was on his way back to the past to relay the news. Cell catches him slipping and that's how he ended up in the past, aka the current timeline.
Now we know that the timelines in DBZ are parallel, so whatever happens in one timeline doesn't affect another. That's why Trunks' future is still fukked up after everything is said and done. But here's what's crazy. If Cell killed Trunks when he was on his way back to the main timeline, then how do Cell and Trunks end up in the same past from two different futures?
The Trunks that kills Frieza and the Trunks we see later in the saga are two different Trunks.
Trunks #1 comes to the main timeline, kills Frieza. Three years later, for some reason, he goes to an alternate past, gets strong enough to kill the Androids, then for some reason decides to go back to the main timeline, but before he can do so, Cell gives it to him at the light like Caine's cousin Harold.
Trunks #2 goes to a different past, kills Frieza, then after three years comes to the main timeline, gets strong enough to kill the Androids AND Cell, does so, and lives his future rebuilding in peace.
Also, Cell says he had to grow into his current form for four years, so why was Trunks planning to go all the way back to a year before he killed Frieza to tell everyone he killed the androids?
